The blaze broke out in the Woolworths supermarket in a shopping complex on Mount Barker Rd at Stirling just after 2pm on Sunday.
Shoppers and staff were safely evacuated before dozens of firefighters battled the flames for several hours, with roads closed and thick smoke covering the town.
Police said that two 14-year-old boys from Heathfield and Bridgewater have been arrested and charged with arson.
They were bailed to appear in the Mount Barker Youth Court on 14 December.
Fire Cause Investigators will attend the scene today to examine the scene.
